Did I miss something or are you checking this in to the top level directory? I'm not familiar with vagrant. Does it need to be there?

The Vagrantfile file within root folder is nice from a user perspective:

git clone https://github.com/fossology/fossology.git
cd fossology
vagrant up

login and use it.
