Continuation of #306

Types of changes

  • Bug fix (non-breaking change which fixes an issue)

Description

  • Updates to README.rst to redirect to new GitHub pages
  • Improvements in various parts of GitHub pages, removal of section on compiling documentation
  • Linting fixes in some docstrings
  • Improvements to glossary.tex to better display online
  • Improvements to jupyter notebooks in examples folder

I cannot test documentation builds on my local machine yet, the proposed state needs to be cheched by someone who can (now, this is @wreise).

I had misunderstood your question. The link to the yml is still there in the new version.

Oh! I just removed it as it won't be ready in time. It is in the commit history, but it might be easier for us to make a local copy somewhere.

The idea would be to reintroduce this section once automation is solved.

The philosophy behind the file changes in gtda/plotting is that file names now reflect data structures and do not try to follow the names of subpackages like diagrams, image, etc.

* Increase generality of ripser function when metric == 'precomputed'

Sklearn's pairwise_distances is no longer called when metric='precomputed'.

This is because pairwise_distances checks for positivity and finite input in that case, but this is unnecessarily restrictive for ripser. 

pairwise_distances also checks for square input so this is no longer checked in the case metric='precomputed'.  But the ripser function is not meant for use in isolation. It is meant to be called by a VietorisRipsPersistence instance, and input validation can be offloaded to that class. In particular, 9bab872 introduces checks for square input.
