Allow for easier restarting with run_upto by allowing dumps to be phase locked.

Backend for phase keyword

This updates the backend to allow a phase argument to specify when
analyzers and updatesrs run. So far, only dump.dcd is tied into the
phase system. What remains to be done is update all of the other
analyzers and updaters to accept phase keywords.
