Currently cose-bilkent fails to perform layout on graphs where an edge is between a child node and parent (or ancestor) one. I presume fcose (directly or indirectly) does the same thing.
Why not simply ignore such edges there is not much to layout for these edges anyhow?

Instead of not applying layout, remove edges to ancestors and continue
