Since this menu is only related to config files themselves, I think people might confuse the regular 設定 menu with this one. Is there a better word we can use? Maybe using コンフィグ or something?

'Config' is not a common word in Japanese. so Using 'Config" as translation is bad.
and 'Config' 'Setting' 'Setup' are all translated as '設定' in many cases.
I regard RetroArch as one 'system', and used that translation.

Perhaps anything with 設定ファイル would be fine, we just don't want people looking in that menu for general settings like audio/video/etc.

well, most problem is if only use "設定ファイル", Its difficult to understand that what it related to. bacause there is a lot of settings saving as *.cfg like overrides (優先設定ファイル).
e.g.

This setting is only valid when non-windowed fullscreen is used, but that distinction is now gone in the sublabel text?

'非ウィンドウフルスクリーンモード' strings has diffrent way of feelings.
The one is '非ウィンドウ-フルスクリーンモード' - 'non-windowed fullscreen mode,
Another one is '非-ウィンドウフルスクリーンモード' - 'This is not windowed fullscreen mode' - What is 'not windowed fullscreen mode' then?
however I think there is not a better words. I moved this description to windowed fullscreen mode's sublabel.

The config files for RA do not affect the user's entire "system", does it make sense to use that word here?

perhaps 全般 is the best word to clarify what setting "configuration file" refers to. Also, to think separately from the system.
I will talk this to users on 5ch.

As a result of discussion on 5ch, I think there are more people who think it is important to clarity distinguish between retroarch.cfg and other configuration files ( override, remap, etc )
Final thoughts:
[ Main Menu ] - [ Configurations ] メイン設定ファイル (for retroarch.cfg only)
[ Settings ] - [ Configulation ] 設定ファイル ( for Main Configulation, Override, Remap etc )

Updated JP translation, mainly related to video, audio, main menu, and settings (top level menu).
This is my first commit from the outside of Github web interface.
