The Graphviz command-line supports an option -x, which prunes isolated nodes when using the neato layout engine.

Docs: https://www.graphviz.org/doc/info/command.html#-x

This feature appears to be controlled by setting the global Reduce, so supporting it would be similar to the -y (invert y coordinates) option.
