Add missing PyNEST examples to documentation #2370

This PR adds the examples that were missing from the table of contents in the documentation.
It also fixes up some formatting issues and reorganizes the example a bit. A lot more can probably be done to improve how examples are categorized, but the examples should at least be available.

Addresses #2369
