I've converted the TeX write-up to Markdown format, which will be useful for using it as a basis for a package vingette. It's not compiling right now, though, because the associated figures aren't included. Could you place these in inst/docs, commit them and push to Github?
When you name your commit, you can add "Closes #1", (e.g., "Adding image files for write-up. Closes #1"), and Github will mark this to-do as completed.

I am rewriting the description in Markdown to fit out model. Hence, you can delete this file as I will be uploading by Friday a revised description. Also, I have figured out a nice algorithm for performing sensitivity analysis of extinction probabilities by time $t$. I will include this in the write up and we can discuss whether it makes sense to include in the package.
