I just found documentation on how to install a NOS, but nothing about how to upgrade one. For example, is it just treated as installing a new NOS, which needs to be provisioned afterward, or is there a way to update a NOS, and all custom configuration /etc and /root being still there.

That would be a NOS specific function, not something ONIE is involved with.
For example, if SONiC is booted, you can use the sonic installer to upgrade SONiC and preserve your configuration.
