This pull request is an attempt to implement #2 and replace all direct references to github raw URLs and non-dereferencable IRIs (e.g., http://rdf.cdisc.org) with identifiers based on w3id.org.
We are waiting on perma-id/w3id.org#1144 to be merged before all the changed prefixes will be dereferencable.
There were MANY files touched in this process, as I attempted to update ANY references to the old hard coded paths, including R files, Rmd, HTML, etc.
Before merging, please check out this PR and test that your code still works.
