Are you guys using the Teensy chips? If not, I think you'll want this to be 4096 to allow soft-resetting :)

Yes we are! Atmega32u4 to be precise. Let me make the change and add a new commit to this pull request.

Cool! The normal Atmega32u4 chips that have the Atmel bootloader use 4096, but the Teensy-specific ones use 512 - not many PCBs use the Teensy-specific ones (just the ErgoDox EZ as far as I know).
Use Atmel's default bootloader size, rather than Teensy 2.0's [1]. [1] qmk#1207 (comment)
