Update all spatial code to new structures

R spatial infrastructure has had important changes. These are outlined here.

This relates to other issues #125 and #154 since these changes are related. Also check on minimum versions of related packages.

I think on this initially what we need to do is silence the warnings (and put something in the text that says that users will get warnings). But then we want to figure out if we can either convert the formats or find a better source for these data. @zeigna

I think there are also other implications, e.g. the newer version of sf does not require rgdal.
