In previous versions the old certificates are still present and not deleted because of this faulty check.

So where do I get the build with #224 fixed?
Is there a nightly builds page?

Does this fix the X1/X3 intermediate chain problems?

There are no nightly builds. You have to compile it yourself or wait until the next version is released, and there is no current timeline for that.

Nope, read through the wiki article about how to fix the missing cert chain issue.
