Core ignored lists are global, I think, so it might make more sense to collect all open projects for .hidden.

I was thinking of adding a setting to make this optional lest .hidden from one projects hides important files in other, but it's not like checking only the first one will help in either case. Toggling the functionality off is a better idea in these cases.

As mentioned in this comment The atom.project.getPaths() api doesn't really return a list of all opened projects, despite returning a list.

This issue depends on finding a way to access the paths to all opened projects. Help would be appreciated!
