Let's take the latest mapping-io JAR as an example.

  1. Get Enigma (any build containing Nested packages in Swing UI #458 will do).
  2. Open the linked mapping-io JAR with it.
  3. Move any class, e.g. MappingFlag, to an arbitrary (not yet existent) package:

  4. Move it back
  5. Now you have a ghost entry which cannot be clicked or removed:
