A recent update changed the name of the script that determines the machine to `detect_machine.sh`, so scripts that call that script had to be updated. The variable name holding the machine name has also changed (from `$target` to `$MACHINE_ID`) and it may now include a compiler at the end, so changes were necessary to account for that. The WW3 build is changed completely to use the UFS modules instead of maintaining separate modules in workflow that may use different module versions. Refs NOAA-EMC#1086

As a test did the following on Hera:
- git clone https://github.com/WalterKolczynski-NOAA/global-workflow.git .
- git checkout hotfix/checkout_chmod
- cd sorc
- ./checkout.sh -g -u
- ./build_all.sh
checkout.sh now executes without changing file permissions. All apps, except GDASApp, successfully build. The GDASApp hash in checkout.sh is old. g-w issue #1067 updates the GDASApp hash. This change was made in the above working copy. The GDASApp was recloned and build_all.sh was rerun. The GDASApp build was successful.
The test above confirms that this PR achieves the desired goal - restore checkout and build capabilities. I did not attempt to use the installed g-w in a parallel. Thus, I can not comment if the built executables actually run or if/how this PR alters cycled results.
I did not repeat the above test on Orion so I can not comment on this PR and its behavior on Orion.

The recent update of the gfs_utils version in PR #1082 introduced some gfs_util that weren't accounted for in the original PR. gfs_utils changed the name of the script that determines the machine to
detect_machine.sh, so scripts that call that script had to be updated. The variable name holding the machine name has also changed (from$targetto$MACHINE_ID) and it may now include a compiler at the end, so changes were necessary to account for that.The WW3 build is changed completely to use the UFS modules to be consistent with the rest of UFS instead of maintaining separate modules in workflow that may use different module versions.
Also reverts an inadvertent removal of execute permissions for
checkout.shFixes #1086
