Hello!
This is my first time using FUNGuild and I would like to know if we can use ASV file as input for this pipeline instead of OTU file

Hi @nolarifi,
It makes no difference to FUNGuild whether the input is ASVs or some other kind of OTUs. (I would say that if you are using ASVs as your unit of analysis, then they are also OTUs.) FUNGuild does not use sequences at all, in fact, only taxonomic classifications. So the important thing is that you assign taxonomy to your ASVs first, using something like assignTaxonomy() in DADA2, SINTAX from usearch/vsearch, ProtaxFungi or SH_matching from the PlutoF platform, etc.
