Just a quick update, this seems to be directly related to the hardware/platform used in an actual deployment, when I use the same Docker image in my local machine I cannot reproduce the problem. If someone else comes across this, the problem seems to be that the average plots folder lacks any of the images that were supposed to be generated and thus when rarefaction_plots.html is opened the visuals fail to display.

I will keep investigating, but thought this was useful to note ...

@laibinhuang, I just went over this problem and it is a rather tricky one. If you browse through the web interface in BaseSpace, you can see there's a folder named "average_plots" inside the "alpha_rarefaction_plots". In there you can see there are a bunch of images that are used by the HTML code to display the rarefaction curves. Now, it seems like when we download the files using the BaseSpace Downloader, the images can't be displayed, I'm not really sure what's going on, so I'm going to get in touch with the engineers at Illumina and report back.
