I've looked into the code and I'm not sure if there's anything I can do about this. Due to the shape of the trees, the dungeon generator considers the canopy layers valid ceilings, because Minecraft considers the LEAVES material to be solid. Effectively, this seems to be entirely an issue of vanilla code.
In fact, this applies even without the realistic preset if the dungeon count is turned up to 100. Effectively, the only workaround is to reduce the rarity of dungeons.
Using the Realistic Terrain from Quark, the Redwoods biome gets very high (as you can see by the y-coordinate on the Xaero's minimap on the left).
This result in dungeons spawning inside the trees, replacing wood and leaves.
TBF, I don't actually know what causes it, it might not be fixable :P
