What is wrong: pronunciation library https://itinerarium.github.io/phoneme-synthesis/ or this library encoding results?

I need you to be more specific. However, it's difficult to talk about wrong versus right in phonemic transcription. The question is what is optimal for a given task.

Whether Epitran is good for this task depends on what you want to do with the transliterations. Use them with a TTS system? Compute the distance between them phonologically? Analyze them linguistically?
