Currently Magento synonyms are synced with the engine.
Synonyms contributed into the dashboard are not synced back into Magento and will are erased when reindexing Magento synonyms.

Should try:

  • Find a way to detect when synonyms are edited in App Search
  • Save these changes in Magento to keep both systems consistent
