Composer deleting newly created files

Edited: The bug only happens when composer creates a new folder

Steps to reproduce:

1. Open Composer
2. Ask Composer to create a new file in a new subfolder in your project, the file and folder should not already exist and have to be created by composer
3. Composer creates the new folder and a file in it and fills it with content
4. Accept all changes and Save all files
5. Close the Composer -> The new file(s) and folder(s) are all gone.
