Cabal new-run ignores store and build dir set in project file.

Seems similar to #5457 .

While #5457 seems to have been fixed in master store and build dir are still ignored as of
commit 2dd3bbc..

They get written by new-configure so this seems odd to me.

IIRC there was a fundamental catch-22 issue w/ builddir-in-cabal.project which makes it rather tricky to fix/implement (as we need to avoid having to reparse cabal.project on every invocation)

Could cabal in the meantime at least warning about ignored options?
Imo it's far too easy to trip over silently ignored options.
