Currently a handful of arguments are needed. I think this can be shorten down. For example, instead of listing path to to files and then name of files, we can merge into one and then in the script we parse it.

We need to include the r.2 cutoff. Also, we should have it spit out the help if we just type makeHaploview.sh, instead of using -h.
