Hi Elizabeth
I have Nanopore Direct RNA-seq, and mapped them to reference using minimap2. I wonder if fusion_finder.py can handle these mapped ONT reads to find gene fusion.

Hi,
Cupcake does not offer direct support for non-PacBio data. Please use at your own risk.
