- bbduk - BBDuk is also available in Geneious -> Tools -> Plugins -> BBDuk Trimmer

- Nephele - easy web based interface to run FastQC, trim adapter/primer/quality, and merge paired-end reads. QC Pipeline will work with general datasets (even non-microbiome). Very detailed info.
