Hi,
I have added few new features to my fork of FLAC-Convert which you may be interested in:
Also, FLAC-Convert should now report en/de-coder errors (it didn't because check_exit_codes was called while processes were still running).
Empty directories should not be created now as well. This probably fixes issue #4.
