Is there any way to enable hierarchy when someone reply/comment on the topic?

Like threaded comments? nop.

Out of curiosity, what forum does that?

Yeah. Threaded comments. I agree most of the forums don't provide, though I was looking community of duolingo - https://www.duolingo.com/discussion I don't think its using any generic forum solution, but it looks clean.

I believe if I use Spirit, it will be explicit installation and not just app install in my current application.

Spirit is just a regular app, there is nothing special about it. As long as you are running python 2.7 and Django 1.6 you should be fine.
