I was wondering if there is any way to set the rotation of specific segments in the bioMod file to rotate anticlockwise. Maybe something like rotation -y. (but this line doesn't work)
Is this something implemented in biorbd or is there a workaround?

It is indeed not possible to reverse the direction of the rotation, there as design choices we made that would make this highly difficult to maintain. The main workaround is to prepare a sign vector and multiply the output of biorbd. That said, I would strongly suggest not doing that and simply accept that the sign are opposite sometimes and only swap the sign at the very end when producing figures and tables.
