This is a port of an issue from the codeplex project page regarding how the DLLs are loaded by the library. I believe the way the user DLL is loaded causes the file to be locked by the framework and hence it cannot be overwritten. This prevents automated deployment of builds unless all R users on a shared server terminate their R sessions. A possible solution to the issue may be as mentioned here but my knowledge of how things are handled under the hood is insufficient to say one way or the other.
