You cannot create the vignettes in the Github Web page since they are generated by R (they require to run the R code, and github is not R-aware).
I think the vignettes should be created in RStudio, and then posted to github to make them visible ont eh github pages.

Thats what I did (i think), you add to the Rmd , it builds .md in vignettes folder which you can link to the main README.md.
It might, however not be the 'official' way of doing it, github style.
