This PR is now ready to merge. Future work would be to add preset modes for the merge rules for different gVCF styles (mpileup,gatk,illumina), rules extended beyond INFO-only, and reading rules from a file. This PR is large, but does close a lot of long-standing issues. We should merge soon and discover bugs/issues and extend with use. |
Major overhaul of merge to accommodate merging of gvcf files produced by the new bcftools mpileup. Update also closes a number of long standing issues. Closes #412, #408, #361, #296 and possibly resolves #401 [NEWS] Major overhaul of `bcftools merge` to allow merging of gvcf files produced by `bcftools mpileup`
