I am using the MetaMorpheus GUI to run 86 .RAW files against a reference proteome. I am running task 1 - calibrate, 2 - GPTMD, and 3 - Search. Task 1 is finished (after 1 day of run time), and task 2 is underway. However, I see that during the task 2 run, the program fluctuates between appearing to run normally and then shortly after indicating that the program is "MetaMorpheus version 1.0.2 (Not Responding)". When the program is not responding, it appears to freeze for several minutes, then it will briefly continue to run. When it continues to run the "not responding" message goes away. However, it comes back within a few seconds.
I checked the corresponding output folders. There is a folder for task 2, but it is currently empty.
Is it likely that the program is still running? Or perhaps stuck in a loop? Can you please advise?
