Read parameters from text file
clean up all the random main functions and #ifdefs
Remove hardcoding of NCTCOG constants
Refactoring of link costs with classes
Cleaning up initialization of NCTCOG so we don't have to do batching if there's enough memory
Inline functions if possible
mmap() batch files before reading
