I think that DB upgrade never took place under installation.
When hooking an &u=upgrade to web2project/index.php?m=system I came to db upgrade and everything went smoothly.
The message "Your upgrade is not complete. Please apply the updates immediately" disappeared.
So maybe line 90 in /install/index.php should be hooked up with an &u=upgrade as well?

Edit: Tested with a fresh installation with the changes in web2project/index.php
Line 90:
... ../index.php?m=system&u=upgrade
works like a charm :)
