Refining bonuses don't appear to be correct

When I compare in game the actual numbers on the running refiner it does not match what your application is showing for the bonus. example:

My current skills are:
carbon - lvl 5 for in & out bonus
Machine actual: input = 552.5
Machine actual: output = 517.5
Your app: input = not shown
Your app: output = 466

Also your time to complete is way off.
