Полностью отключил все 3 фильтра: пользовательский, базовый и русский. Отключил автоматическое подключение фильтров. Затем вновь зашёл на Яндекс. Уведомления снова белые. В Adguard все настройки по умолчанию. В Яндекс.Браузере 3 расширения: Dark theme for VK, YouTube Line и Google Документы офлайн.

Разобрался!!! Виновато расширение "Блокировщик всплывающей рекламы Adguard". Отключил его, и уведомления показываются вновь.

Что теперь делать с этим расширением? Временно не пользоваться им?

@Alex-302 проверил. Обновил всё через программу. Затем зашёл на Яндекс, несколько раз перезагружал страницу, снова не работают уведомления - белый фон. Отключил то же расширение. Снова заработали уведомления.

@ColDINSiDEE попробуйте в настройках расширений переустановить его(нажмите на значок шестерни)

Проверил на релизной версии - не повторяется.
Попробуйте отредактировать скрипт, добавив строку
