This PR is about the upgrade to ampersand 4.0. It should work by now, but there are still some things to be done. However, the time has come for @Michiel-s and @stefjoosten to go and play with it.
Currently, there is no configuration file supported. Also, it is not possible to specify that you want to generate a metapopulation file (i.e. for RAP). We have to think about how we want to specify that on the command line.
