This project includes scripts to run WGS data analysis for outbreak investigation.
First things first, for this to work there are a few dependencies you need to have installed. Also, it is necessary to have a refseq DB for strain identification. You can find the the dependency list in Dependencies and the procedure to generate or download the DB files in References.
