No Plugin Update Notification once you've initially dismissed the notice when Originally Installing

So if you initially dismiss the plugin install notice on theme install, then when I go to update included plugins my users won't get a new notification for the update. I'm guessing this is due to the original dismiss this notice?

Yes, it is.
The notifications functionality with the unique id thingie is buggy. Needs a full overhaul. See #353

To fix it, I would suggest to add an option in the config named 'file' in which you would add the plugin's file
Then you can hook on the plugin_deactivation in tgmpa to reset the notice's dismissed flag
