Added support for cyclic genomes and the option to add a list of linear chromosomes/plasmids in the value --linear_chromosome_list The default value for a chromosomes/plasmids is cyclic. updated to version 0.54

Added support of cyclic genomes by default, and option to receive what chromosomes/plasmids are linear.
Added flipping of IGR annotations and description if on reverse strand.
Bug fix in warning
