Tool surface changes: no CLI command or flag changes.

Fixed

  • Require GitPython 3.1.60 or newer in the optional mutation-testing group to
    address PYSEC-2026-3982, PYSEC-2026-3983, and PYSEC-2026-3984. GitPython is not
    a dependency of the published CLI or MCP wheel.
  • CI and release audits now cover every locked development group and extra as
    well as runtime dependencies. A workflow regression test enforces that scope;
    the release SBOM continues to describe the shipped runtime graph.
