PTXQC startup error #10

Following installation procedure as described (R-3.2.3; 64 bit), the first test of PTXQC resulted in attached error message. If required I can send MaxQuant txt folder via wetransfer.
ptxqc

  • txt folder exists and is writeable
  • R is 64 bit
  • compute_QC_report.R is present
  • directory structure is present as described in installtion procedure

Seems you are the first to run Drag'n'Drop from a path with spaces.
This is fixed in 1360010.

Please update the package and your .._internal folder.

Hi there,
after updating the _internal folder PTXQC now works, however, only after
placing a copy of the mqpar.xml file INTO the MQ output txt folder!

If the txt folder does not contain an mqpar.xml file, you should only see a warning (in the console window). Did you see an error (which would require fixing)?

There IS a warning in the console window (see PTXQC_A; _B), which is
absent when the mqpar.xml file is present within the txt folder
(PTXQC_C; _D; same txt folder but with mqpar.xml file inside). MQ always
places the mqpar.xml file in the experiment folder where the .raw files
are located. So to me it seems that the path definition pointing to the
par file requires refinement.

No, the requirement for manual copying of the mqpar.xml into the txt is intentional for several reasons:
a) the mqpar.xml at the root folder might be outdated/changed, especially of you run MaxQuant multiple times, and rename the txt folders (to compare multiple parameter settings)
b) users often copy the txt folder from the MaxQuant 'server' to a desktop machine for result interpretation. Usually only the txt folder is copied, but not the Raw files. If PTXQC (re)-should run on the 'desktop', the mqpar.xml needs to be within the txt folder.
