Occasionally I convert large amounts of chapters and this would definitely help organization.

This option is not implemented for simple reason. MOBI output size is highly limited and converting many sources to one file would in most cases fail miserably.

Next release will split too big jobs in to multiple MOBI files automatically. So you will be able to just add directory containing all sub-directories and KCC will automatically create the minimum quantity of output files.

Perhaps it could be a CBZ feature then? I've loaded some quite large (500MB) CBZ files on my Kindle DXG before and it seems to handle them fine.

Ah. You are not creating MOBI files.
Then I'm leaving this issue open. Maybe someday we will add it :-)

For now you can only place all things you want to convert in one directory and add it to KCC.

No idea why I not closed this sooner. For some time already only MOBIs are cut to smaller pieces. CBZ/EPUB output is not covered by split.
