Rationale: having data on chromosome Y for tissues from females doesn't really make sense. It would be nice if it could be removed at the time of reading data.

Right. More generaly, ChrY is often excluded from studies, even in male
samples: It's the users's choice.
That said, ChrY is coverted by only a few hundred of probes: no real impact
on computation time, no impact on the profile, and not a big deal to remove
it from the results.
