  • PREREQUISITES
    • dependencies installed
  • INPUT FILES
    • catch non-existing files
      • catching [Errno 95] Operation not supported in samba
    • check if supported format
  • LIBRARY QUALITY WARNINGS
    • high fraction of paired-end in mate pairs, or more generally not consisted read orientation
    • insert size stdev is large
  • OUTPUT FILES
    • check if all output files exists

checking orientation of aligned reads and warn if major orientation represend <90% of aligned pairs.
