cis window size

Hi, I'm interested in your nice software and trying to create prediction model with our dataset in hand.
I found a description that "JTI used a flexible cis window size for model training", but I could not figure out how the cis window size is determined in the code.
Is it determined outside the code you have uploaded? (Sorry if I have overlooked...)
