Maniuplate tool has no undo/redo

If I use the manipulate tool and move an atom, there's no undo/redo possible.

In commit 506 I added undo/redo support to the manipulate tool. I think this is a good implementation although more undo/redo granularity might be helpful. I could extend it to separate different transformations and/or different selection groups.
