We need to have a section in the documentation that describes the philosophy behind the design choices for the pipeline.

The idea losslessness
The concept of manual labels vs automated
The concept of a rejection policy
The concept of flagging
The separation between flagging (at processing time) and rejection (at loading time)

Sounds good to me. It would be nice to have a dev meeting (CC @Andesha and @jadesjardins ) regarding this and #115 to discuss and confirm consensus.
