I think the fix as you proposed would count messages twice, because they are once put to Inbox, and second are children of Gmail. I think they should be counted only once, as they are a single message. Beside normally I would say the plugin should show only messages from inbox, maybe other options could be configurable.

Dealing with subfolders is more challenging than I expected... I'll work on it

I double checked and it never counted messages twice.
